Get the Pegasus Seeds
From the Maku Tree (Present), go right one screen, drop down, go down one on the right side, right one, up one, use the Tune of Echoes and step into the Time Hole to go to the Past. Go right one on the bottom, up one, left one, use the Switch Hook to go left one, and enter the cave. Speak to the Gorons, exit the cave, use the Tune of Currents to return to the Present and enter the cave.
Follow the path to go right one, take the lower right stairs up, follow the path left up the ladder, go up the stairs then exit the cave. Go right three screens, pick up the rock, use the Tune of Echoes then enter the Time Hole to go to the Past. Go left three screens, up the ladder, up one screen, then slash the tree to get the Pegasus Seeds. If there are rocks blocking your way when you re-enter the cave in the Present, you have not completed Skull Dungeon.
Get the Crown Key
From where you got the Pegasus Seeds, play the Tune of Currents to return to the Present. Go down one screen, right one, up one on the ladder and enter the purple building on the left side. Use a Pegasus Seed to follow the path up to the stairs, go up the next set of stairs to fight the Great Moblin.
Pick up his giant bomb, wait for it to flash, then throw it back at him. Repeat this six times to defeat him and earn a Bomb Flower. Go down one screen, right two, play the Tune of Echoes and step into the Time Hole (under the stone) to go to the Past. Go left two screens and drop down the cliff. Go left and enter the cave. Speak to the Gorons to save the elder and get the Crown Key.
Enter Crown Dungeon
After getting the Crown Key, climb the ladder, go right one screen on the path, go up the stairs, go left one screen, go up the stairs and exit the cave. Climb the ladder, go up one screen, right one and play the Tune of Currents to return to the Present. Enter the cave (not the stairs), use a Pegasus Seed to jump farther, go right one, jump across the top and right sides then exit the cave. Go left one screen, and enter Crown Dungeon.
