This is a simple battle, except for the fact that you mustn't fall off the tower. When the Eagle swoops by, slash him with your sword or stick him with the Hookshot. If he stops and starts to hover in the air, quickly move as close as you can to him and use your shield against the gust of wind he makes to blow you off. Repeat this a few times and he's gone.
