The entire game is composed of several missions. There are two kinds of missions, Active Links and Side- quests. You must do the active links in order for the game to proceed. The side-quests are optional but yield great rewards.  

Choices in missions will affect your game. Also, you cannot go back and do a side- quest of a past Story Level. So be sure to finish all the missions in a Story Level before proceeding to the next.
